The /var/run directory is deleted on bootup, including files and directories. 
With a recent version of the LFS Bootscripts [from LFS 5.1 or later], you can
create the directory on bootup using

echo ""/var/run/proftpd dir 644 root root"" >> /etc/sysconfig/createfiles
