... Global defaults can be set in /etc/ncftp.prefs_v3.
Setting values in /etc/ncftp.prefs_v3 has no effect at all.

strace'ing ncftp shows that it is looking for ncftp.prefs_v3 in /usr/etc, this was not obvious as it does not put any files there. You can fix this by adding --sysconfdir=/etc to the configure command. Also bear in mind that local config options will override global options, so you may want to clear your local options so any global options you set will be pulled in. Thanks for the report.
